Well, Voldemort's always had something of a flair for the dramatic. I think that for him it wasn't enough of a punishment to order Draco to kill Dumbledore and give him the Vanishing Cabinet task. Draco is the single most precious thing to Lucius and Narcissa, and by Marking Draco, Voldemort was making a point. That Lucius has pledged to serve him as Lord, and by extent that means that Voldemort owns everything he has, including his son, and he can take any of it away as he sees fit. Marking Draco isn't so much about punishment as it is about reasserting Voldemort's dominance as leader.
